Flakey Fonts

I have two fonts in my atlas.  They both show up in the atlas drop down list.  But when I go to make a label,  sometimes only one of the fonts shows up and the add to button is grayed out.  If I update the font then it shows up twice.  If I close Unity and restart it, everything goes back to normal and both show up until.... they don't.  I go back and forth between scenes a lot.  I also have an unoptimized and needs it atlas (trying to finish this first).  I wonder if either of those might be the cause.

Are you talking about the list that pops up when you click the "Font" button in the widget maker tool? It's only populated with the fonts that are currently in memory. It's a "recently used" list, not a "here are all your fonts" list. Drag & drop the font prefab onto the field instead.
